In a fiercely contested match that featured two red cards, Panathinaikos took the honours thanks to goals from Dimitris Salpigidis and Vangelis Mantzios.
Former Panathinaikos striker Nikos Liberopoulos got one back for AEK before half-time.
Panathinaikos top the table with 19 points from eight games, one ahead of AEK who, after winning their opening six games, have lost two in succession.
Aris moved up to third with 16 points after beating Atromitos 2-1 while champions Olympiakos, who lost to Asteras Tripolis on Saturday, are fourth with 15.
The game between Panathinaikos and AEK got off to a blistering start when the home side took the lead after six minutes. A fierce shot from Mantzios was beaten out by the AEK goalkeeper but Salpigidis followed up to head Panathinaikos in front.
After 34 minutes Mantzios fired in the second from the left-hand side of the area.
AEK pulled themselves back into the game when Liberopoulos lost his marker to head home from a Rivaldo free-kick four minutes before the break.
Panathinaikos defender Antony Seric was sent off in the 72nd minute and five minutes later AEK centre-back Traianos Dellas was also shown a red card.
In another ill-tempered game, which featured three red cards, Aris followed their impressive UEFA Cup win over Red Star Belgrade with a 2-1 win over Atromitos.
Bolivian defender Ronald Garcia put Aris ahead in the ninth minute only for the veteran Luciano to bring Atromitos level on 38 minutes.
Garcia was shown a red on 60 minutes but Diogo Siston and Aris ahead again after 71 minutes. In the dying moments, Toni Calvi of Aris and Atromitos forward Ioannis Lazanas were also dismissed.
Panionios moved into fifth place with the comeback of the day, hitting three goals in the space of six minutes in the second half to beat Xanthi 3-2.
