If the A-League follows FIFA rules, then Aloisi's ban should begin
at the start of the season. Unfortunate, but the club knew
the situation when they signed him.

Counts only competative games - usually at same grade.
For example, a player could be sent off in the Champions league one
season, his club not qualify for the next ten years, and when they
finally get back in - he's suspended!
League-wise - bans often carry over into the following season
and from one club to another. It's only the bookings that are
cancelled out at the end of a season.

So Pre Season Cup - though competative is a different comp so the
ban will only kick in in the season proper.

Think on the bright side...it will probably be good for the teams
confidence if they pick up some good results while a player of
Aloisi's experience and reputation is not there. Anyway Tim Brown
is a capable holding midfielder.
